چکیده

Owing to the recent progress in high-throughput experimental techniques, the datasets of large-scale protein interactions of prototypical multicellular species, the nematode worm Caenorhabditis elegans and the fruit fly Drosophila melanogaster, have been assayed. The datasets are obtained mainly by using the yeast hybrid method, which contains false-positive and false-negative simultaneously. Accordingly, while it is desirable to test such datasets through further wet experiments, here we invoke recent developed network theory to test such high-throughput datasets in a simple way. Based on the fact that the key biological processes indispensable to maintaining life are conserved across eukaryotic species, and the comparison of structural properties of the protein interaction networks (PINs) of the two species with those of the yeast PIN, we find that while the worm and yeast PIN datasets exhibit similar structural properties, the current fly dataset, though most comprehensively screened ever, does not reflect generic structural properties correctly as it is. The modularity is suppressed and the connectivity correlation is lacking. Addition of interologs to the current fly dataset increases the modularity and enhances the occurrence of triangular motifs as well. The connectivity correlation function of the fly, however, remains distinct under such interolog additions, for which we present a possible scenario through an in silico modeling. r 2005 Elsevier B.V. Construction and Analysis of Tissue-Specific Protein-Protein Interaction Networks in Humans

We have studied the changes in protein-protein interaction network of 38 different tissues of the human body. 123 gene expression samples from these tissues were used to construct human protein-protein interaction network. This network is then pruned using the gene expression samples of each tissue to construct different protein-protein interaction networks corresponding to different studied ti...

Comparison of Hubs in Effective Normal and Tumor Protein Interaction Networks

ABSTRACTIntroduction: Cancer is caused by genetic abnormalities, such as mutation of ontogenesis or tumor suppressor genes which alter downstream signaling pathways and protein-protein interactions. Comparison of protein interactions in cancerous and normal cells can be of help in mechanisms of disease diagnoses and treatments. Methods: We constructed protein interaction networks of cancerous a...

A Proposal for Graph Theoretic Analysis of Protein-Protein Interaction (PPI) Networks

Protein-Protein Interaction (PPI) networks are commonly represented as undirected graphs with nodes corresponding to proteins and unit-weight edges representing the interactions between two proteins. In an on-going research, we intend to improve the knowledge-base of PPI networks by conducting the following graph theoretic analysis studies: (i) We propose to take an intersection of the PPI netw...

Graph theoretic network analysis reveals protein pathways underlying cell death following neurotropic viral infection

Complex protein networks underlie any cellular function. Certain proteins play a pivotal role in many network configurations, disruption of whose expression proves fatal to the cell. An efficient method to tease out such key proteins in a network is still unavailable. Here, we used graph-theoretic measures on protein-protein interaction data (interactome) to extract biophysically relevant infor...

Exact annihilating-ideal graph of commutative rings

The rings considered in this article are commutative rings with identity $1neq 0$. The aim of this article is to define and study the exact annihilating-ideal graph of commutative rings. We discuss the interplay between the ring-theoretic properties of a ring and graph-theoretic properties of exact annihilating-ideal graph of the ring.

Study of PKA binding sites in cAMP-signaling pathway using structural protein-protein interaction networks

Backgroud: Protein-protein interaction, plays a key role in signal transduction in signaling pathways. Different approaches are used for prediction of these interactions including experimental and computational approaches. In conventional node-edge protein-protein interaction networks, we can only see which proteins interact but ‘structural networks’ show us how these proteins inter...
